If I have two levels of Terrain and I want the lower portion to be covered in a thick Fog, is that possible? I don't mean Fog of War, but rather a misty substance that blankets the lower terrain in a thick fog.
Aye, every map has a default fog layer that's usually much lower then the default height of the map, if you go and edit the texture set for the map you can find that fog's values and edit them. Its pretty much exactly what you're looking for.
Oh no no, in the data editor go visit the 'terrain texture sets' data type and find the texture set your map is using. Then among all the data is a section about fog about mid-way down, just edit those values as you want.

There are some doodads that do that sort of thing like rain for example

There is a fog doodad. That should work if you put a bunch of them down.

A bunch is a bit of an understatement. I practically have to cover the map with them one at a time.
Fog settings are under Terrain Texture Sets in the data editor.
