Well it shouldn't have let you remove it, if you used stuff from in there. So that should be okay. But my guess is your dependencies screw up the upload. Don't know for sure though, 'cause i'm no expert :(
Which dependencies DO you have now? Have you tried publishing a new map with the exact dependencies?
Where and why did you take Challenges from? My editor tells me it is not on battle.net. Therefore it can not be used as a dependency. It is actually weird, that it even starts uploading. Or is there something I haven't read yet about Challenges and there is a way to use it?
When i'm not logged into battle.net and i try to publish it says;
Document dependency file header is not available : Team 12(Mod)
Document dependency file header is not available : Liberty (Campaign)
Document dependency file header is not available : Liberty Multi (Mod)
Document dependency file header is not available : Challenges
Delete all your variants.
Generate Defaults
Delete all but 1 variant (or however many you need)
Change any field that you NEED changed. The less changes you make, the more likely it is to succeed.
Remove all the fields from the generated variant you don't need
Avoid changing the 'Race' field. I hear that causes problems. Not sure of it though.
Try to publish again
I'm getting a failure at 74% "transmitting archive file"
in the bar at the bottom it says: VALIDATION_WORKING_SET_INSTANCE_FAIL
Any ideas?

Did you use custom game variants at all, I had some in my map and as soon as i tried to upload i got an error.
However once removed, it uploaded FINE!>
I have never created any game variants, no game attributes or team placements.
I just wanted to upload my first map to take the name.
I didn't know about the game attributes or variants until i read in some threads.

Did you include or does your project depend on maps/objects that are not standard?
I had problems with my dependancies and had to switch libertystory out and switch some around to make sure everything appears correctly.
Could that break the map somehow?
For some odd reason they only allow 4 dependencies which is why I had to remove one. The only one I could remove without problems is the libertystory.

That is okay. Because you are not logged in it can't fetch those from the server
I think challenges contain a few extra triggers you can use.
I think battle.net is down for me now. That's what it says anyway.
Okay, when it's back up, please try again without the Challenges dependencies
Seems im logged in again now.
Map doesnt upload even without challenges.
One thing i notice is that the path of the map it is trying to upload has a backslash in it.
So ti goes C:/temp/starcraft/publish\mymap.sc2
Hm, then i don't know any more help, sorry :( But my guess about the dependencies might be wrong anyways...
The % complete seems to differ each time. I got 99% at one point. Sometimes I get 0% and it says something about the header. Sometimes 81%
This time it failed at 0%
"Constructing header file"
It reached 100% this time and still failed.
Where can I find the thread or webpage that tells me about the maximum map size and things like that I need to ensure are correct for my map?

Custom races and 16 players seems to cause the problem as well.
