Protoss units disappearing in a flash of light when they die is them being teleported back to base when they take mortal damage, this is lore from as far back as the SC1 manual. Those who are too badly injured may be placed in Dragoons/Immortals to keep fighting (this is why their portrait is of an organic being within a stasis pod with fluid and whatnot)

Zeratul's death... is something different I think. Given he was just blasted with Amon boosted psi blasts it's possible his body just disintegrated or more likely he was pulling a Yoda because the cinematic team thought it was cool :D

Protoss are organic, but quite different to human or zerg as they do not have mouths and do not eat food. They get their energy from light on their skin (somewhat like plants) which is also how they breathe. According to the official StarCraft field manual they so have a heart (three in fact) and other organs.

They are protected from Infestation by the Khala and Void respectively, though I don't think Blizz have ever gone into much detail on how that works :P http://starcraft.wikia.com/wiki/Hyper-evolutionary_virus

And regarding Night Elf Mages. That's actually a case of the lore developing rather than gameplay and story segregation. Night Elf Mages are from a faction of ancient Night Elves (from before the ban on mages) who have recently rejoined Night Elf society and been allowed to continue their practices - they are not trusted by many other Night Elves though due to the damage Night Elf mages did in the past. So yeah it's not ignoring lore, or a retcon, it's lore and in universe society developing.
