Make a new map with the same tile set , grab the T tool for terrain highlight the whole ground then hit Ctrl + C to coppy, Go to your other map *window and paste it on the ground. This will make your terrain all flat. Easiest fastest way to do it without breaking your triggers.
Personally when I want my map re-flattened I just use the "uniform" terrain height tool and drag it all over the map starting from the outside, because I figure outside the map has got to be the "default" height so I make the rest of the map that height.

I want to save all my codes except the terrain. I have few hills and terrain object on my map but I want my map back to flat at once.

I think you can just copy+paste the triggers into a new map. If you have Data stuff too, just export and import.
