I was thinking of under clocking my CPU so I can leave the computer for long hours without worrying about the temperature.
Maybe over clocking, but I am more happy with under clocking if it is a safe, reliable and simple procedure.
I was looking for some programs that gives me control over the clock speed, and I was wondering if you could recommend me one.
Also, some things you know about changing clocking speeds. (Any information would be nice)

Your system's BIOS usually has options to change voltage and clocking speed of your CPU and RAM.
But I'd advice you to keep it as it is. Usually your CPU shouldn't become too hot just by running a couple of hours. If it does then you might want to invest in a new CPU fan or clean your PC insides.
Underclocking/overclocking is really easy. I wouldn't recommend any programs to overclock you computer. Just use Bios.
Also I agree with serius you may want a new cpu cooler such as the corsair h50 or any good one.
It would help if you post your computer specs and cpu temps. download a program called core temp
get the measurement of as idle (have not programs running and do nothing) and it'll say maximum temp it hits. Play the starcraft 2 for an hour or so and record the max temp and download a program called prime95 and stress test your cpu for an hour or so and tell us the max temp.
