Neat. I didn't know about many of the easter eggs until I started playing a second time, I'll try my best to spot some more.
NOTE: I've never played Brood War or the original Starcraft expansions/game, so I wouldn't know about references to it other than the main backstory which Blizzard gives HERE.
EDIT: I noticed A Game of Drones, I didn't get a pic last time but I was going to this time. Haha, beat me to it :P
During the mission where you assault the prison ship, there's a marine in a cell with a very specific name, but I can't remember it off the top of my head. It says he refused to receive a security pat-down. The fact that he's got a specific first and last name makes me think it's something easter-eggy but I'm not sure ^.^
One boss fight is very similar to D3's Belial bossfight...

the whole time, right from the beggining I was wtfing the whole time. I was actually expecting him to transform into something else when his HP hitted 40%...
I gotta be honest, I was kinda disappointed when it didn't :P

There's actually a few prisoners in this level with cool names and funny infos. Definitely inside jokes/easter eggs.

Most achievement name are pop cultures references. Dont really need to list them since its easy to find, unlike some we have to find in map
I'll get some of the names of the prisoners when I can, I noticed one of them too but as I said before.

HOTS definitely has way more easter eggs than WoL, and other than the screwed up ending and logic with Kerrigan's psi-lift and flying... It was pretty good.
WoL easter eggs were the Elite Tauren Chieftain song which could play upon entering a code, the Tauren on the second third mission called Zero Hour. That and maybe the Secret Castanar mission? I don't know about any others in WoL, then again it took me a second playthrough to even notice some of the obvious HOTS stuff.
About the Zerus bossfights... Those were good, but Blizzard has it drilled in their head when it comes to bosses.... Mainstream Bosses.
Over the years (anyone else agree?), a lot of the bosses Blizzard releases nowadays are VERY similar to the bosses from D1, and D2? SC didn't really have bosses like that (did it?), just occasional heroes which were on attack move like WoL.
Didn't get D3 so I wouldn't notice... to be honest I've played D2, SC2, and a bit of WoW... so I wouldn't get many references such as BW, or not very apparent/mainstream WoW content such as Arthas.
As someone who hasn't played HOTS yet and doesn't want spoilers but is interested in the easter eggs, this is how I feel scrolling through this thread:

Anyways, got some more easter eggs from Kaldir Mission 3. I'll keep getting more as I go, plus if the finder doesn't mind I'll put their easter egg in the big bundle just to summarize it.

This one isn't exactly an easter egg, because I believe it doesn't appear in game, but here it is, you guys MUST listen to it: open a map/mod with the Swarm Story dependency, or add it to a map. Go search the sound files, listen to zOuttakes_EvolutionMaster_001.ogg
I have found a couple of Easter Eggs in HOTS so far, including the opening cinematic.
I'll keep updating the list as I find more, I'm currently replaying the missions on a higher difficulty for achievements and easter eggs.
Arthas in the first Kaldir Mission.
In the Opening Cinematic you can spot people in the Blizzard logo.
This is the second.
And the Third, the air freshener looks like a Gnome/Dwarf, it's not the Terran Insignia.
World of Warcraft Stocks in the bottom right corner.
Got to Kaldir mission 3, here you go. Gave a ping on the map to show where it is, note in it won't open until you destroy the engines.
Here is another Achievement.
