As near as I can tell, there are some textured that work when they're in two sets, and some that don't. For example, most of he Bel'shir textures have an ugly line separating them, while the Avernus ones I tried, didn't. Interestingly. The editor actually threw me a warning when I put the Bel'shir textures in two sets.
The "blend" texture has to be in the same texture slot on both tilesets, or you'll get those ugly lines. I use the last slot for the sake of consistency.
If you get a warning, you did something wrong. It should not give you a warning when setting up the tileset or you will get those lines. And yes, it can be a little bit weird to set them perfectly so they work as they should...
