Okay so I wanted to completely make a map by hand with my own ideas and whatnot, and I ran into a snag. The mineral lines get too close to the start positions and it throws the Nexus/Hatchery/Command Center too far.
Is there a guide or somewhere that I can go to learn how to place these resources?
I don't think anybody's ever made a guide on it because it's relatively simple.
Do it the other way around. Place a Command Centre where you want the starting position and spread out the geysers/minerals around it, as close as possible.
I did... they all had that red outline as if I had clicked on an enemy unit... I worked around the geysers by building an Assimilator/Extractor/Refinery.
Hang on. You're saying you double clicked all the geysers and minerals in the editor and saw that they were all said to owner "Player 0 (Neutral)", and the workers and buildings belong to another player? Just confirming here, because the problem you're describing is EXACTLY this issue - if you're 100% sure the player settings are correct we're talking a completely new bug here. Do you have any triggers interfering with unit control? I.e. something that reverts the control of all neutral units to player 2 at the start of the game or such?

I did what you said and it worked out great, but now the resources show up as enemies and the workers won't harvest them?
Do I delete them and try again, or was there something I might have done wrong?
Double-click them and check which player they belong to. Should be Neutral.

Ah ha! I fixed it... apparently I did a doofus move and made Neutrals enemies...
When I was messing with the player properties, I did this....

This is how I fixed it....

I have learned a valuable lesson from this... Player 0 will ALWAYS be Neutral.
