I have seen a few different ways that this bug can occur.
1. If you are making towers, it helps to use an actual tower as you're starting off point. ex. Start with a photon cannon and change its model and weapon to look like a marine. If you go the other way and try to make a marine act like a building, then I've found that there is a lot more work to be done.
2. If you are duplicating an existing item as you're starting off point, make sure that you only duplicate the elements that you plan to modify. If you're "Attack" ability says "Attack Copy" or "Attack 2", this can cause problems as you make your map more exact.
3. Unit -> Weapon -> Effect -> Make sure that the pull down menu is actually set to the weapon you are trying to use.
