Use a requirement to limit the number of times an upgrade can be researched.
You can use a Modify Unit effect launched from a Click Response behaviour to select units.
The Arm Magazine ability allows for formations but that might impose other limitations. HOTS added Herds that might be able to do what you want but I have never experimented with them.
Having a squad leader would simplify the supply issue.
You are going to have to give more details as to how the gameplay mechanics will work. How do you go about making the units/squads? Do you choose a leader and they automatically come with the squad or is it that you have to feed troops into the squad of the leader (then an item and arm magazine based system would be the answer)?

In the Warhammer RTS games you built quads of units, not squads. When a member of the squad died you could "reinforce" the squad, adding another member to the squad.
Sounds like an item inventory system would be your solution where there is a quad/squad master unit that has a higher selection priority so it always is always selected on top. You then have Arm Magazine spawning the squad units based on the token items in the inventory. The squad leader can then add buffs to the squad unit that then uses an aura system to the created units.

I'm trying to make a Space Marine squad from the old WH40k games
Here's my questions:
How can I limit reinforcements?
How can I limit weapon upgrades?
How can I select one unit to select the whole squad?
How can I make the squad move in formation?
How can I make a squad cost the same supply, regardless of unit count in the squad?
How can I attach a leader to the squad?

How does this work, exactly? Never used a click response behavior before.
In the warhammer games squad leaders are independent units that can be added to a squad to give them bonuses.
I'll have a play around with Arm Magazine for everything, see if that works.
