I am trying to develop a series of maps that all use the same overall data (with small modifications per map). From what I understand the "proper" way to do this is to create a mod and then reference it in my maps, then add the overrides into the map's data. However, I don't want my mod to be used outside of my own maps.
Is this something that is possible with the current editor / publishing system?

That's what locking a mod does.
